【STORY】
在第二次新吉恩戰爭、別名“夏亞的叛亂”終結後，地球圈取得了短暫的和平。
這之後3年，宇宙世紀0096年。在工業殖民地“工業7號”上進行了一項秘密交涉。內容為－－被認為是地球聯邦政府暗中操控的“比斯特財團”將把最高機密“拉普拉斯之箱”交給新吉恩的殘黨軍“袖付”。
另一方面，在安納海姆工業專門學校就讀的少年巴納吉·林克斯遇見了自稱為奧黛麗·本的少女（實為舊吉恩公國次男多茲魯·紮比之女，美耐巴·紮比）
奧黛麗為了制止新的戰爭爆發，必須組織“拉普拉斯之箱”的交易。巴納吉在數次幫助奧黛麗之後，逐漸被她所吸引。
隨後，地球聯邦察覺了這起交易，並進行軍事介入，工業殖民地隨即化為一片火海。巴納吉和同伴一邊避難一邊尋找著奧黛麗，而出現在他面前的是比斯特財團的當家卡迪阿斯·比斯特。奄奄一息的卡迪阿斯將出生的秘密告訴了巴納吉，並且將箱之鑰匙－－“機動戰士高達獨角獸”託付給他。
隨後，一場圍繞“拉普拉斯之箱”的戰爭開始了。
